README and integration guide replace per-file links with the directory installer.
Guide adds ownership-checked backup and selected-home recovery steps.
Wheel regression covers provider discovery, capture, remember and recall across 0.5.0 to 0.7.0.
No cloud / API key requirement for core functionality
SQLite is the only database dependency
Summary
Update Hermes setup guidance to use the directory installer instead of per-file package links.
Document recovery for an existing per-file plugin directory. The procedure requires the selected Hermes home and a Python interpreter that imports the exact provider package owning the links. It checks for conflicting paths and foreign links, then moves the old directory to a backup outside plugin discovery before installation. Custom files remain in the backup.
Add opt-in POSIX wheel tests for provider discovery, capture, remember, and recall across provider versions 0.5.0 and 0.7.0. The tests cover stale-layout failure, refusal paths, backup preservation, and dangling-link handling.
Add a changelog entry.
Architectural impact
This PR changes Hermes installation guidance and integration tests. It does not change Mnemosyne’s working, episodic, or BEAM tiers; retrieval; consolidation; veracity; sync; MCP or CLI behavior; or benchmark methodology.
Using the directory installer is the right call. It avoids incomplete per-file links after package upgrades. Ownership checks and backups reduce the risk of overwriting unrelated plugin data. The change adds no new remote data flow and does not erode local-first guarantees. The README’s existing warning about remote embedding endpoints is unchanged.
Verification
The wheel lifecycle test is opt-in and skips unless its environment variables are set. The supplied review reports describe a passing dangling-link regression and broader local integration checks, but say the final prose-only change did not repeat the full wheel lifecycle or separate-interpreter experiment. Those reports do not establish full gateway or release acceptance. CI and build results on the current head are not available. Native macOS PM update survival is not established. Current review-finding counts are not available.
The README and Hermes integration guide describe supported installation and guarded recovery for legacy per-file plugin directories. Tests reproduce a loader failure after an upgrade and check recovery safeguards and results.

Legacy loader upgrade test integrations/hermes/tests/test_legacy_wheel_loader.py
The opt-in test prepares legacy per-file links, probes provider behavior, upgrades the Hermes wheel, and checks that the stale layout fails to load.
Recovery safeguards and results test integrations/hermes/tests/test_legacy_wheel_loader.py
The tests check refusal for dangling and foreign links and profile targets, then verify successful recovery, backup preservation, provider loading, and isolation of other data.
mnemosyne-oss/mnemosyne#1217: Adds opt-in PM adoption for a verified legacy installation pair. This PR documents a separate recovery path for legacy per-file links.
mnemosyne-oss/mnemosyne#1240: Removes deprecated legacy symlink installation instructions and directs users to the canonical Hermes guide. This PR updates that guide with recovery instructions.
mnemosyne-oss/mnemosyne#1256: Prepares the Hermes release that documents and ships the legacy PM adoption path, which concerns the same legacy installation issue.
Merge Risk: Low · up to b4721
Recovery safeguards now reject dangling legacy links. A misconfigured integration-test run can still skip recovery coverage, so verify both test inputs when running it.

Explanation
The title "docs(hermes): replace legacy per-file plugin setup (#1095)" matches the main change. The PR replaces the per-file symlink setup for Hermes with the directory installer in the README and integration guide, and adds ownership-checked recovery for existing per-file layouts. The scope is docs(hermes), which fits the README, guide, changelog, and recovery tests. The title is specific and short. One possible issue: the objectives cite PR #1291 while the title cites #1095. This mismatch does not change the title's relevance to the changeset.

The test skips when either HERMES_AGENT_SOURCE or MNEMOSYNE_LEGACY_WHEELS is unset. Skipping is correct when both are unset. When only one is set, the run is misconfigured. The current guard reports a skip, so the legacy recovery checks do not run and the failure is not visible as an error.

Assert recall of the pre-upgrade memory after recovery.

[P2] Include dangling old-name links in the recovery refusal
File: docs/hermes-integration.md:513-514
A dangling $HERMES_HOME/plugins/hermes-mnemosyne symlink returns false from exists(), so this preflight permits recovery. The installer subsequently checks is_symlink() and unlinks that old-name target, even without --force. I reproduced the documented block returning success while deleting a synthetic dangling custom link. That link has neither passed the ownership checks nor been included in the moved backup. Include is_symlink() in this refusal and cover the dangling-link case. This confirms the existing CodeRabbit finding4422535092.
Validation: the added opt-in wheel regression passed using published provider0.5.0/0.7.0, core3.15.1 and a real Hermes loader in a temporary test home. Additional synthetic probes confirmed refusal/backup/failure behavior; no real Hermes installation or user data was touched. The test's Hermes CLI status command is a stub, so this is no real gateway or PM-update acceptance claim.

Correct the module docstring. It does not describe the whole file.
The docstring says the ordinary unit suite skips this opt-in test. That statement is true only for test_legacy_wheel_upgrade_and_owned_layout_recovery. test_dangling_legacy_plugin_link_refuses_without_install needs no env variables or wheels. It runs in the ordinary suite on every POSIX platform. It also runs bash against the script from docs/hermes-integration.md. State that only the wheel test is opt-in, and that the dangling-link test always runs.

Extract the duplicated recovery-script parsing into one helper.
Both tests copy the logic that reads docs/hermes-integration.md and extracts the first bash block after the heading. If the heading or code fence changes, split(...)[1] raises a bare IndexError. The failure message does not say that the guide changed. Use one helper that asserts the heading and fence exist.

I reproduced the interpreter mismatch with the actual provider package installed in a separate temporary venv: having mnemosyne-hermes on PATH does not make it importable in the gateway Python. The exact documented block exits at the first import, before renaming the old directory; the directory, custom file and synthetic data sentinel remain unchanged. With the provider available in HERMES_PYTHON, the same block completes and preserves the backup.
This is a small prerequisite clarification, not evidence of data loss. README line393 already says to install into the selected runtime interpreter, while the guide's bare-pip examples and the separate provider README's existing pipx route can leave the environment relationship unclear. Please state directly before recovery that HERMES_PYTHON must import the exact package owning the legacy links, and that a provider installed only in a separate pipx environment does not meet that prerequisite. Keep the ownership checks and fail-closed behavior. I would avoid simply swapping to a different CLI interpreter without verifying which package owns those links.
The duplicated test extraction helper is optional cleanup. The dangling old-name symlink guard is already fixed and is not reopened here.
Validation scope: actual pinned provider wheel built and pip-installed locally without dependency resolution; two disposable venvs using verified Core4.0.0 source from main0ff2afe ahead of shared test dependencies; actual Mnemosyne install/status; final Hermes CLI status stubbed. This tests recovery mechanics, not upstream pipx discovery, published-wheel release dependency resolution or a live gateway.
Thanks, the prerequisite added in fc205df resolves my remaining documentation finding. It now explicitly requires HERMES_PYTHON to import the exact installed provider owning the legacy links and explains why a CLI on PATH or a pipx-only installation is insufficient.
The recovery shell block is byte-for-byte unchanged from the previously exercised version. On this exact head, the dangling-link regression passes (1 passed, 1 deselected). I did not repeat the full wheel lifecycle or separate-interpreter experiment for this prose-only delta; their earlier evidence still has the same limits. I have no remaining actionable finding from this follow-up. The optional helper deduplication is not a blocker, and this does not claim full gateway or release acceptance.
Thanks for the recovery guide. I have prepared a local integration with Main at 6aefa4f. The only conflict was in CHANGELOG.md; both the Main entries and this PR's entry are retained. The resulting diff against Main remains documentation and tests only.
Validation passed: 44 targeted installation/status/upgrade tests, followed by both opt-in legacy-layout tests using published Core 3.15.1 and provider 0.5.0/0.7.0 wheels with the real Hermes loader. The stale per-file layout fails as expected, the owned-layout recovery succeeds, and unrelated profile/custom artifacts are preserved. Ruff, generated documentation and whitespace checks also pass.
The interpreter prerequisite is still explicit: HERMES_PYTHON must import the package that owns the old symlinks. A CLI on PATH alone is insufficient. The local integration commit is 327f4bb; it has not been pushed to this branch.
