Materialize atomic Todo plans through CLI and Nx

Requested outcome

Make the public Todo generation boundary materialize the direct atomic plan, including canonical workspace-root files, through CLI and Nx.

Expected behavior

• Default Todo topology derives directly from atomic catalog contributions.
• CLI and Nx write the same canonical plan without fabricating workspace files.
• Exactly five approved workspace-root paths are accepted.
• Unsafe or unlisted root paths fail before mutation.
• Package/app paths retain existing path-safety checks.

Acceptance evidence

• Contracts 67/67, generation 27/27, CLI 9/9, and Nx 8/8 pass.
• Generation, CLI, and Nx typechecks pass.
• Format, diff, cleanup, and scoped validation pass.
• Total work unit is 244 changed lines.

Scope

This is the public-materialization prerequisite discovered by #131. Frozen v1 parity/owner migration is retried afterward; full isolated install/E2E proof and PR #130 eligibility remain separate.
