Restructure the package (PEP 621)

[barhomi]

• src/variantformer
• tests/test*
• init.py with all the configs
• no more adding relative paths to sys.env
• direct imports of modules
• pip install -e .
• also fixes Define ARTEFACTS_DIR in the __init__.py at package source #28
