I am currently reproducing your work “scGPT: toward building a foundation model for single-cell multi-omics using generative AI” (Nature Methods 2024) for a capstone research project.
In your evaluation of MS and pancreas datasets (e.g., Figure 2j), you reported performance metrics such as accuracy and F1-score.
I would like to ask whether you used any specific ground truth dataset or annotation source when calculating these metrics.
If so, could you please let me know where those annotations came from (for example, GEO accessions or original papers)?
