Threaded Comments

Replies to comments don't seem to be threaded... I am unable to adequately respond to reader's questions and conversations. Even with the "threaded comments" option turned on. Do you have any advice on how to resolve this?

I threaded my comments in the theme with a plugin called WordPress Thread Comments at http://blog.2i2j.com/plugins/wordpress-thread-comment. Hope that helps.
