I'm sure it's Sigma-Dimensions because (in my case, for Ike) I scaled it to 1 and the bug went away after doing so. I'm not sure what's actually going wrong here, but yeah. Definitely a bug. Maybe it's a limitation with KSP itself though.
The surface of bodies (particularly Ike and Gilly, though strangely not on the Mun/Minmus) essentially appears to be glitched, where the actual surface appears transparent and the surface texture for being in orbit still stays despite being near the ground. Below are some pictures of this bug since I believe I didn't explain it properly.
